The structure in the article (PDB entry 1x0o) shows the PAS-B domain of ARNT (which is the C-terminal of the two PAS domains of ARNT). It does not contain the bHLH (which is at the N-terminus of ARNT). The two helices and the loop shown in red are part of the PAS domain. They do not interact with DNA. I suggest this representation be removed and replaced by a bHLH - DNA structure (e.g. PDB entry 1a0a).
