You mentioned that a direct citation to the LHC could not be made because it only mentions its full name. Was that a typo? If the game in fact cites the actual name of the LHC then you could incorporate it into the plot as saying something like "CERN, who has been doing research with the LHC, has [also] been investigating time travel..." or something along those lines, no? As to the parallels between SERN/CERN, without a valid reference we cannot make the claim that they are in fact the same as we are concerned with verifiability on Wikipedia. With the LHC reference and the similarities in spelling alone I believe the reader can deduce that SERN is a parody of CERN. This doesn't seem to be something that needs to be stated explicitly (and we cannot without citations anyway).

I am also not sure how your edits necessarily helped the reader as it merely hints that SERN is a parody of CERN and that they do research on particle physics. It's not clear to me how this clarifies things unless your intent was to say "SERN researches particle physics and with their combined research in time travel allowed them to transport people [by transporting the molecules that their body is composed of] across space and time.". I also think that SERN (the organization) was not really a big part of the game in my opinion besides it being "the bad guy" that wanted the IBN 5100 machine. Their henchmen may have played a role in the middle to later parts of the game but for all that mattered, it could've been MI6, IEEE, or even Oxford University that was hiring these guys. The events and interactions that the characters had with their henchmen was important, who actually hired them, not so much.

I apologize for the aggressiveness of my revert but since Steins;Gate is a good article I felt that it was important for it to only have statements that could be backed up by citations particularly for cases like these where references to real-life things were being claimed.
